I have the same problem if I shoot my cat with the flash on. Turn the flash off, and he moves too fast. I've tried different cameras with different anti-red eye features, and nothing worked. Do you have any image processing software on your computer? Even the most basic ones come with a form of red-eye removal these days. Some websites (snapfish etc) that allow you to order prints can also do that. If you have more advanced software, like photoshop, you could try "burning" the affected areas.
You could also try diffusing the flash a bit - even just a piece of paper/toilet paper over the flash can soften the light enough to avoid the harsh reflection in the eye causing the alien eye effect.
